Can you *easily* control the board without an OS?

I'm coming from an ARM7 LPC background (i.e. these boards http://www.sparkfun.com/commerce/product_info.php?products_id=8280).

Those work by having to write everything yourself, i.e. setup the clocks, gpio's etc etc. Now while I do want to use a board like the 9260 with Linux, there are some advantages to being able to write a tiny program without an OS.

Can this be done such that I can go back to using Linux on the board after? And can it be done easily without hours of effort?

You can run your own embedded program on the AT91SAM9260 processor without OS like any other micro-controller.  The sample programs can be found in Atmel AT91SAM9260 product page, http://www.atmel.com/dyn/products/product_card.asp?part_id=3870
