I have searched through the Atmel.com site and I cannot find it. I'm looking specifically for the document that describes the internal registers of this ARM9 chip, i.e. for changing pin configurations, GPIOs, setting up the UARTs, setting the PCLK/HCLK etc. Very low level stuff.

The file you look for is in this page, http://www.atmel.com/dyn/products/product_card.asp?part_id=3870 and it is called ARM9E-S Technical Reference Manual (Rev 1)

There are lots of links to application notes and software packages in the same web page that should also help you do low level software.
